What can I use for beding on the Run, I'm concerned about them getting sick if they are just laying down in the dirt. How many times do I have to clean and how?

I have my rabbits in movable cages so they eat the grass and we move them to a new patch. So I'm afraid I can't really help you on this one...

Loving the herd life
The run doesn't need bedding, as long as they wont be in it over night. They will not get sick from the dirt. Rabbits love to dig, though, so put a deep fence around the run.
