I haven't used the vaccine but I would be hesitant to use it on pregnant females.

I have given it to preggos before, and it didn't 'hurt' them, but if they did have CL it would cause them to get a lump pretty quickly...not something I want in a soon-to-kid doe.
If you're sure they're clean, it shouldn't be a problem, though.
