What did you treat the first infection with?
My thought is that you may have to go thru a vet to get the right med for the eye issue.
Have you tried using boric acid eye wash?

I think it is possible. But I think they will be born at same time. Some will be too young. I only breed once. I have not found it nec. to breed more than that. Mine always take.
normal poo smells of course but cocci poo is typically a dark color and gooie to outright watery.

Cocci can be hard to deal with in young animals. My exp. has been that if one kid has it then I need to treat them all in order to get it under control. Also of consideration is if you cannot put kids in a fresh area there is always the chance that after treatment they can pick it up again...
I doubt the rabbit will make it. The wound sounds pretty severe. Wild rabbits don't thrive well in captivity.
Giving the rabbit pellets when it is not used to eating them may do more harm than good. His gut likely will not tolerate it very well.
My advise would be to humanely put the rabbit down...
